It is thus clear that the Muslims were allowed to fight only in self-defense, to preserve their national existence, and they were forbidden to be the aggressors.

Lets look at what the Quran says–

Quran 9:1-5
A (declaration) of immunity from Allah and His Messenger, to those of the Pagans with whom ye have contracted mutual alliances:-
Go ye, then, for four months, backwards and forwards, (as ye will), throughout the land, but know ye that ye cannot frustrate Allah (by your falsehood) but that Allah will cover with shame those who reject Him.
And an announcement from Allah and His Messenger, to the people (assembled) on the day of the Great Pilgrimage,- that Allah and His Messenger dissolve (treaty) obligations with the Pagans. If then, ye repent, it were best for you; but if ye turn away, know ye that ye cannot frustrate Allah. And proclaim a grievous penalty to those who reject Faith.
(But the treaties are) not dissolved with those Pagans with whom ye have entered into alliance and who have not subsequently failed you in aught, nor aided any one against you. So fulfil your engagements with them to the end of their term: for Allah loveth the righteous.

So the Quran is talking about ending treaties with pagans. (This is after the conquest of Mecca.) Where pagans have previously broken their agreement with the Muslims, the treaty should be cancelled, giving them four months notice. With pagans who have kept their agreement with the Muslims, the treaty should be fulfilled to the end of its term.
And then the Muslims fight the pagans.
"but if they repent, and establish regular prayers and practise regular charity..."
It is talking about the "Salat" prayers and "Zakat" charity that are essential to Islam. They fight the pagans unless they convert to Islam. This is offensive war we are talking about. The Muslims clearly didn't need to fight: they were the ones ending treaties and going out to fight.
