The actual NYT headline is "Pace Questions Whether Iran Arming Iraq". Perhaps you should read the article rather than making this false assumption.
Of course, the question still remains - what clear evidence implicates the Iranian government or is the administration once again exaggerrating a threat to fit a policy?

Items manufactured in many countries are being used to kill coalition soldiers. Bombs are often detonated with cell phones. Should we make a charge against the U.S.?
This really doesn't pass the logic test. The vast majority of the insurgency directed at U.S. troops comes from Sunni elements, which the Iranians would be very unlikely to help, as they are fiercely anti-Iran. The U.S. has done Iran a huge favor in getting rid of Saddam and completely dismantling the Baathist government. Events are playing out in their favor to the point where they wouldn't feel the need to intervene in this manner.
