That in mind and following your logic, I assume we can pardon all the Nazi soldiers. They didn't do anything wrong. They were just following orders. Not that I'm comparing our boys to Nazis, but the same logic is applicable.

So far as I know, a soldier is not required to follow an order to do such things as intentionally killing a noncombatant (maybe someone who has military experience can elaborate). And yes, relatively few Nazi soldiers were prosecuted. The ones that were committed crimes such as intentionally killing civilians.
But, were getting way off the point I was originally trying to make. That is, it's not fair to blame soldiers in Iraq for doing their jobs. The fault lies with the Bush Administration for sending them there in the first place.
