The ones that cause the common cold are not two, but four: the human coronaviruses 229E, NL63, OC43, and HKU1. The other 80% of common colds are caused by rhinoviruses (up to 40% of all colds), adenoviruses, metapneumoviruses, HSV, parainfluenza, and some 20% of common colds are caused by various other non-identified and unnamed viruses. It is also true that coronaviruses do mutate.

It turns out that Omicron picked up a nucleotide sequence leading to an insertion mutation called ins214EPE, likely via recombination with a common cold coronavirus called HCoV-229E.

So, the first African person in which this variant developed, likely was simultaneously infected with a previous variant of the SARS-CoV-2, and with the common cold Human Coronavirus 229E, one of the very benign coronaviruses that can infect humans. Likely the two viruses were present in the same cells of this person. Among the several species of coronaviruses, there are 7 that infect humans: 4 that are benign (there included the 229E), and 3 that are dangerous (the SARS-1, the MERS, and the SARS-CoV-2).

This sequence had not been seen before in ANY of the, by now, 5.4 million genomes of the 1,523 lineages of the SARS-CoV-2. It's only by recombination that this seems possible to have occurred.

We feared recombination as an event that might make this virus an even more dangerous one... but it turns out that it may have recombined with a benign one.

While this is not yet definitive, it could result in attenuation, with milder cases.

 

As of yesterday, Omicron has been found in 12 American states:

California, Colorado, Hawaii, Louisiana, Maryland, Minnesota, Missouri, Nebraska, New Jersey, New York, Pennsylvania and Utah.

If this is a recombination and the recombinant RNA codes for antigen, most humans should have cross reactive cellular immunity to that antigen. We shall see.

As widespread as this variant (or recombinant) is, if it’s worse we ought to have some evidence at this point.

There is also a hypothesis that the snippet comes from the human genome, in which case the virus' evolution might be trying to look more "self" to human cells, therefore less likely to trigger an immune response. But of course I much prefer (in the sense that I'd like it to be the correct one) the other hypothesis, that it comes from a common cold coronavirus.

About being widespread without evidence of severe disease, sure, I feel encouraged, but I'd still like to see a period of 3-5 weeks go by without increase in death rate to feel reassured, given that deaths lag behind initial infection by several weeks.

 

Yes I’ve seen the same or similar sequence exists in the HIV virus as well. It’s possible the sequence helps evade the human immune system. I haven’t had a chance to look into what the sequence codes for specifically.

I’m content to wait and see what develops.
