I think the DOJ is suing fascist Democrat governors who won't allow people to exercise their rights to peacefully assemble in their churches and synagogues. He's fighting antisemitism and anti-Christian bigotry on college campuses. He's allowing religious schools to accept government funding.
He got rid of the requirements of Obamacare to force Catholic nuns to pay for abortions and birth control. And this also Johnson Amendment (just for starts):

Since the U.S. Constitution separates church & state, it appears to me you are supporting actions by Trump that are unconstitutional. The ban on attending church services is a temporary ruling aimed at protecting the health of church members. It's not an anti-religious law, but one that does what Christianity teaches--to respect & protect the lives of other humans. Those bans are there to protect the lives of church members, & that's exactly what Jesus would have wanted. Your opposition to this Christian act mystifies me.

Why doesn't it apply to Muslims? Only Christians and Jews?

You won't find the phrase "separation of church and state" in the Constitution.

    1. I was under the impression it covered all religious mass gatherings. Certainly, Muslim gatherings should be included.
    2. It probably originated from some court case involving the First Amendment, & became popular.
