It's the military. You know that if you break the chain of command then you earn your resulting punishment. You know that before you finish either bootcamp or the academy.
That's not entirely true. But back to the OP. In one instance Trump went against top Navy brass. In this he agreed. The OP fails to make his point.
In the military you don’t get to make that call. There’s a chain of command which decided keeping that ship operational was more important than any individual sailor aboard.
You still can’t see the difference can you. The captain broke the chain of command whereas Trump is the commander and chief and is at the very head of the chain of command.
As a leader, I will never sacrifice what is yours to save what is mine, I will always sacrifice mine to save what is yours. In this instance the captain sacrificed his career for those in his charge, that is an admirable thing to do. I don’t think anyone has a problem with what he did, the problem is how he did it. He publicly divulged information about the status and combat effectiveness of his ship. That is a major no no and being relieved of command is justified. We just had a military commander announce to the world that one of our largest, most expensive, and most valuable pieces of military hardware is combat ineffective. That was a F’n stupid move. He compromised our mission and our country.
It shows only one of the two is qualified to be CnC and that is Trump. Biden called the Cincpac decision to rightfully remove this Captain of his command almost criminal. If he believes commanders should be releasing the readiness status of the forces they command through unsecured improper channels so it can be leaked then he has no business as CnC. The captain of the ship was correct to protect his crew members from the viral infections. Trump is, as usual, wrong for valuing & protecting his public image over the lives of innocent Americans. If I were a sailor, I'd certainly rather have this captain over me than someone like Trump.
The military will obey no matter who is C-in-C. That’s what’s great about our system. This captain was right about being concerned about the welfare of those under his command, and wrong about going around the chain of command. When that happens the system breaks down. Comparing Eddie Gallagher, and this situation is like comparing apples, and oranges.

The Captain's mistake was not writing the memo; that is common. His mistake was leaking it to the press. That is a cardinal sin in the military, not a "violation of proper procedures."
To be more precise the Captain sent copies of the letter to several people outside the chain of command which is a violation of protocol.
First off Trump had nothing to do with the Captains removal. Secondly how did a Navy ship having Corona onboard make Trump look bad. Think before you post.
The commander was right to do what he did, but wrong in the way that he did it. He should he replaced. Not punished, but replaced. Not sure what the debate even is or what is controversial about this incident.
